Subject: Sync contrib/tools/python3 layout with upstream

* Move src/ subdir contents to the top of the layout
* Rename self-written lib -> lib2 to avoid CaseFolding warning from the VCS
* Regenerate contrib/libs/python proxy-headers accordingly
